How can you tell how clear the water is from the charts?
Those flow charts for the most part will tell you what you need to know!

basically, a spike in the flow would suggest chocolate milk, each site will show the average flow rate, if its higher or lower than normal

Experience reading them over time, ie: I fished there on feb 1st and flow was same, visibility was x on day in question. It is not an exact science, but if you fish the same bunch of rivers on a regular basis, you will eventually gain enough experience that you can predict what water clarity might be like. It's actually pretty straight forward.
